According to the United States Census Bureau, the town has a total area of , of which, of it is land and 0.03% is water. The Genesee River flows northward through Penfield where it meets Irondequoit Creek at Lake Ontario. The eastern part of Penfield drains into Hemlock Creek which flows southward to Lake Ontario as well; this watershed was known as "Hemlock Valley". The western part drains into Canadice Lake via Canadice Brook or directly via several small tributaries including Silver Stream and Big Tree Brook (which flow eastward). As of the census in 2000, there were 35,856 people residing in the town's 14 square miles (36 km²), with 10% being vacant housing units due to recent development activity during that time period.
