Bonita is located at 32°40′15″N 117°1′26″W (32.676056, -117.023333). According to the United States Census Bureau, the CDP has a total area of , all land. The name "Bonita" means "beautiful" in Spanish and was given to the area by Spanish settlers who first encountered local Kumeyaay Indians living in an area that reminded them of their homeland on Spain's Mediterranean coast. It has an average elevation of above sea level and lies within San Diego County's East County region which includes other inland communities such as El Cajon, La Mesa, Santee and Lakeside among others; it is also part of San Diego Metropolitan Area which encompasses most major cities in western San Diego county including Chula Vista (the largest city), National City & Imperial Beach along with many smaller communities like Alpine & Pine Valley .
